Stockport made a blistering start, taking the lead through a swift counter-attack as Adama Sidibeh surged forward from distance before lifting his finish over James Shea.
Luton responded positively and drew level when Emilio Lawrence coolly slotted home after being played in by Jordan Clark.
The momentum shifted, and Wells put the Hatters ahead just before half-time, controlling a pass superbly before finishing with precision from the edge of the box.
After the break, Stockport dominated possession and pushed hard for an equaliser.
Josh Stokes came agonisingly close on two occasions - first firing narrowly wide and later being denied by a sharp save from Shea.
Despite the pressure, Luton held firm and delivered the decisive blow in stoppage time.
Wells was again in the right place, calmly finishing from close range to seal the victory.
Wilshere’s side had earlier benefited from a reprieve in the competition after being reinstated following Swindon’s use of ineligible players, but they made the most of their second chance with a determined display.
The win marks Luton’s second EFL Trophy triumph, adding to their 2009 success, while Stockport suffered heartbreak in the final for the third time.
